I'd call it using CO2 rather than wasting it. CO2 is pretty cheap, and it is serving the noble purpose of protecting your beer!
Fill the corny right to the top with a no-rinse sanitizer like starsan or iodophore. Push all the sanitizer out with CO2. If you set it up right, you should be able to put that one gallon in there by siphoning through the out tube and never opening the lid at all.
I do partial fills of cornies all the time, particularly with wine because it comes in 6 gallon kits.
